Running some of our phage data through a demo #rustlang code written from scratch using ndarray & linfa decision tree algorithm, linking certain genes against putative hosts.

Wow, extremely smooth for someone with no rust experience. Compiler output's probably the most helpful I've ever seen.

Structural phylogenetics -- a great preprint now out by Dave Moi et al, describing their elegant approach and implementation.

We were very lucky to be able to work with Foldtree, and Dave, on our recent 7TMIC paper, prior to Foldtree's release. We found it very informative when working with an extremely difficult protein superfamily!

Anybody else roll those dice by activating conda environments from within their bash script? Seems to have worked pretty well for me so far. Only failed today for the first time while running the tool bismark for methylation calls. #bioinformatics #genomics

@uncomfyhalomacro @mo8it rust-bio is a pretty good library for #bioinformatics that covers a lot of low-level functionality. You can see on the GitHub page how many different tools make use of this crate. If you're curious about how programming is essential for analyzing sequencing data (for genomics, microbiology, taxonomy, etc), this is a good place to start.

There are lots of cool #compBio tools that use #rustlang, too:

Any bioinformaticians help me out?

I'm looking for a server/program/whatever that, given 2 protein sequences from organism X, will go away and hunt down a few hundred equivalent sequences from other organisms, and then look at evolutionary covariance (at an amino acid level).

I'm looking to see if there is something out there that already does what I need, before going in. I'm certain there should be, but I can't find it yet.

crosshap from my former PhD student Jacob Marsh is now out in Bioinformatics!

@maxkennerly Ugh, I've got colleagues who do work on molecular tumor boards. What they can do is so constrained by this sort of methodolatry. It goes so far as to use the oncologist's recommendation as ground truth, regardless of the rigor of the #bioinformatics analysis, some old dude's gut takes precedence.

Occasionally, I think about how to work effectively with #rstats. Currently, I am teaching my #bioinformatics courses with #RKWard again. I try to do most of it with packages from the base installation. #datatable is an exception. But otherwise, I like to use #within (very fast) instead of #mutate.
But there are more approaches, which are often simpler/faster/stable:

One of many examples: USA for-profit corporation Equip Health. They offer eating disorder treatment "that works delivered at home".

From privacy policy - They collect "online activity data, such as the website you visited before browsing to our website,.."

Setting aside emphasis on disease model (works best for billing services to insurance), the overall privacy policy is concerning, but not unusual for USA. It's drawn from a common playbook of taking ownership of your intimate, sensitive info, using & monetizing it.
